Baijian, Filezilla should popup a small window when it first encounters a duplicate file, which should happen almost immediately as soon as you start the transfer process. (see the attached image)
Make you sure select all local files by pressing CTRL+A when the local file window (the left pane) has focus. You can then use the right-click context menu to "upload" the files.
