No idea (myself) how to properly solve it (I hope others can fix it properly), but I guess that you can (as a temporary workaround) go to your database through phpmyadmin, check tiki_users table, and find out that those users which need validation have in one of the last columns some value different from the rest of users (a "1" instead of NULL, I seem to recall). check that, and fix that by hand (at your own risk) at the database level.
I did myself and it worked for me some time ago, so this workaround should still be valid in 5.0beta if nothing else works for you.
