I don't think the absence of a specified feature/section is the problem, as I've added menu items in the past without filling that in, and they worked. I tried duplicating your process with my application menu, and had the same result: the HTML pages item doesn't show up. I flushed all the caches and checked in the database table to verify that the change had been saved. Still no luck.
Rather than continue to edit that menu, I suggest you make a new custom menu from scratch, adding the items that you need, following the pattern of the Application menu if necessary. This is what I've done at my sites, and this custom menu should be fully editable and your changes will be effective.
