Im glad someone likes the new theme I made there!
The logo is called from tiki.tpl in the leftcol div
The header and footer can be turned off on Admin->Features menu
Menus can be customised using the MenuBuilder search for that in Wiki page names box not the site search box for the docs I think its MenuBuilderDoc or similar
