Wiki pages aren't in a directory structure; their contents, etc. are stored in the database, so you don't have to think about where to put them. Permissions in Tiki are granted on on object basis, not in terms of directories. The pages you want to restrict access to should have tiki_p_view permission assigned to the Registered group (or other group you want to allow to see them) via the "Perms" link at the bottom of each page. Page- (or other object-) specific permissions override global permissions. And then you can lock the pages so they can't be edited by others (click the "Lock" link at the bottom of the page).
That should do it. To test, try accessing the pages as different users (log out for anonymous view; to get the non-admin Registered user experience, enter the name of a Registered user in the log-in box ("user:__") while you're logged in as Admin (click "set").
