Recently it became possible to categorize individual images in addition to image galleries, so maybe this can also be done for files. But, as far as I know, it's something the developers will need to do, so it would be good to file a request at dev.tikiwiki.org.
In the meantime, the options seem to be to upload the file to several categorized galleries, but this would be labor-intensive. Or maybe — if organization is the main concern rather than security — the files could be listed on categorized wiki pages, with download links pointing to a common gallery. Or file attachments could be made on categorized wiki pages. But these are also cumbersome methods.
