See this page for some basic information on making custom menus. Basically you need to configure your items like this:
Directories - item type: section
Directory1 - item type: option
Directory2 - item type: option
Directory3 - item type: option
and so on. "Sections" are the "folder" items. "Options" are the items nested within the folder.
Look at the details of an existing menu to see what information is input.
Also, each menu item has a number. This sequence of numbers determines the order that the menu items will appear in. But these numbers don't have to be sequential. In other words, you can give your items numbers like 5, 10, 15, 20. Then if you want to add a new item between existing items — say a new item 11, you won't have to increase all the numbers of the items that follow the new one.
