Check/tick the "Custom code" and "Publish" boxes and any of the other Site Identity features that you want, and click the "Set features" (aka "magic") button.

This just limits the number of characters in the custom code content box. It probably doesn't affect you unless you have lots of text in that box.

As the statement in bold that you quoted says, object tags are stripped out (this is for security reasons). Generally speaking, Flash movies use object tags for displaying in web pages, so this is something to be worked around for the Tiki site header. In a test, I tried a Flash file in the Site Identity custom code and, true to the warning, its object tags were removed so the Flash didn't display.

I suppose step one is to be sure you can get something, even a line of text or an image, to display in the site identity space. Then the procedure for site identity Flash needs to be worked out, so maybe others will contribute ideas here. Off the top of my head, I'd say that if Flash can't be used in the site identity custom code, two alternatives would be to put an iframe in the custom code that calls a separate file containing the Flash movie, or to edit the templates/site-identity.tpl file directly to replace the tag that calls the custom code with code that displays the Flash, etc.
