Well, you should have "Hide anonymous-only modules from registered users" currently disabled (under "Admin home -> General", or "Admin home -> Module". Enable it, and then you should stop seeing that modules only assigned to Anonymous group, when you are logged.
If so, could you help us to improve the documentation about Modules to explain this issue ?
