The problems might or might not be due to things wrong with the database. As far as I know, if the database itself needs repairing, you get error messages saying so. I think the repair tools only handle structure problems with the database/tables, and probably aren't aware of factors beyond those.

The upgrade would ensure that database changes are up to date for the 1.10 files, so would probably be a good idea. But I suppose you already do this at the time you update your site?

1.10 is the development version, so weirdness is to be expected. Now that there is a branch 1.10, there will be a more stable 1.10 released for production site use. This will be good to compare your current database structure to (or replace with).

I don't know about any general cleaning docs. If there are problems, it seems that you have to look carefully at what isn't working right and try to track down the causes case by case.
