For menus in modules, you can (on tiki-admin_modules.php) set each module's perms to meet your needs, i.e., the Main application menu module viewable only by Admin ("Admin" selected in its Group dropdown menu), and the new Menu viewable by all (Group set to Anonymous and Register, for example).
