Are you using just one phplayers menu, or more than one? Only one at a time will work correctly in Tiki 1.9 versions or older. (More than one can be used in Tiki 1.10.)
If you are using only one phplayers menu, then I'm not sure what the problem is. The z-index and other issues were sorted out for the bundled themes, as you can see by visiting themes.tikiwiki.org and switching the theme to bluegreen.css.
