AFAIK the Site Identity (Look & Feel in 1.10) custom code isn't wiki parsed, so plugins don't work there in the testing that I've done. Also, object and embed tags are stripped out of the custom code for security reasons, so it seems to be fairly useless for Flash unless the code just makes an iframe to load an external file.
