Trying clearing your caches, using "Exterminator" on the System Admin page (tiki-admin_system.php). Sometimes theme information is retained here, causing strange effects.
Normally a Tiki site can use several themes at once without parts getting combined, so I don't know why there would be this kind of trouble, but I imagine if your site is using more than one theme for various sections, etc., you could try using one theme for everything and see if that solves the problem.
