Does your menu have enough top-level items to make it pretty wide, so there is conflict between it and the search box for the available space? In my experience generally, there is a limit to how wide the menu can be (which depends on how many items it has) before it runs into the search box or gets pushed down because of the search box.
Generally, on these narrower themes, I'd recommend that the top-bar search box not be used unless the menu is pretty small (narrow).
If there is no apparent conflict for space, then I'll take another look at the theme and see if the situation can be improved.
(Also, if you're using Tiki 3, are you using the PHP Layers menu in the top bar, or the CSS (suckerfish) menu? The suckerfish menus are pretty nice now in Tiki 3, but I don't know offhand if using one or the other makes a difference in the width requirement.)
