The two admin pages for setting a homepage have different purposes. The Admin > General page sets the site homepage, and so one of several features/sections can be selected, while Admin > Wiki is limited to setting the wiki homepage, which may not be the same as the site homepage.
Setting the site homepage to the wiki section homepage, and then specifying the wiki homepage on Admin > Wiki will produce the result you want.
When I checked just now, these worked as expected at a Tiki 6 site (though the General selector seems to display "wiki" even though I chose a blog for the site homepage; the selection works despite this interface glitch) except for the "Use different URL" option, which didn't have any effect aat my site. This appears to be a regression that needs to be fixed.
