Like most things in life... "it depends."

  • Are you installing other apps on your site? Do you want each in its own subdirectory?
  • Does it matter if the subdirectory is exposed in the URL? (although you could use rewrite to address this)
  • Installing in a subdirectory might add another layer of security (by moving your installation out of the root).
  • Are there any restrictions imposed by your web host that limit your ability to install in the root?
  • Do you plan on having multiple installations (for example, a test or development site)?
