Do you want each in its own subdirectory? Does it matter if the subdirectory is exposed in the URL? (although you could use rewrite to address this) Installing in a subdirectory might add another layer of security (by moving your installation out of the root). Are there any restrictions imposed by your web host that limit your ability to install in the root? Do you plan on having multiple installations (for example, a test or development site)?
